Lml issues

My buddy has a 2012 tuned and deleted by fleece, he recently put a cp3 conversion on with a cp3k. Everything went smooth and we fired it up and the whole electrical system was surging. Lights would brighten and dim. Needless to say the plug in for the alternator and the plug on the back of the cp3 got mixed up. Truck ran fine after that for a day... for some reason he opened the valve for the water drain on the fass and he says he forgot to close it and drove to work (hour drive) everything was fine until he was on his way home. It started cutting out by his house. He made it to his driveway and shut it off. It hasn't started since. Since then we have data logged it while cranking and it's making 64psi of rail pressure while cranking. Fass is supplying enough fuel as well. We tried bleeding the air out of the system multiple times and still nothing. I know these trucks need pressure in the return side to open the injectors (or keep them closed). Any help is appreciated.

1993 w250, 215hp pump benched by Seth. 5ks. Hamilton valve springs, colt 181/218 cam, fire ringed head. Airdog 150 at 45psi torktek ofv 6x16 injectors, timing is roughly 30*. S366 soon to have a s475 with it.
