I'm not 100% sure what a square wave circuit is, other than it's used in GM engine sensors as well. Does this basically mean that voltage drop of the signal wire is or isn't that big of a concern?
Do these controllers incorporate some way of stabilizing the voltage when the wiring is split to each pump? Or are they basically just a distribution block with the correct pigtails packaged in a nice weather proof box?

Correct, you see a squarewave on the o-scope with PWM valves and the squarewave will change size depending on the duty cycle commanded by the controller. This can also be checked with a good multi-meter with a duty cycle setting. The controllers I deal with at work monitor the voltage drop in the circuit and use this to sense if there is an open circuit or a bad coil or a number of other things. Just wasn't sure if the engine controller in this circuit would do the same thing with the added CP3.

Being a machinist by trade, all the bracketry is a no-brainer, and having any hoses made wouldn't be a problem either.
