Yes, it does, the good news is a manual swap is pretty easy and cheaper than a replacement auto.

The wife had a 2005/TDI/5 speed and the car was a blast and got 46-50 MPG.
If you get it remove and clean the intake and then disable the EGR/PVC and add a 2 micron fuel filter, I know Van Aaken made a box for it but it sucked when I had it on the '05.
You will have to do the timing belt if it's not already done as well.
