02 dodge Trans swap question

Hey guys I have an 02 3500 and I'm swapping my 47re out for a 5600. I'm almost done the swap and I need a little help. I'm not sure what has to be done programming wise do I take it to the dealer and they flash the ECM do I have to jump any pins from the original auto harness or splice anything in? Any help or info leading me in the rite direction would be greatly appreciated thank you guys very much in advance.
 
When I did mine, I got the manual program file and uploaded it through my Smarty to prevent defueling issues. After I did that everything was fine.
 
How did u get the file? I just bought a smarty s03 because I heard it was possible to do the programming with it. Thanks
