06 Cummins Cutting out

I just installed a Super Phatshaft 64, 50 HP injectors, FASS titanium, and EFILive on an 06 Cummins. After the install I have a serious "cutting out" issue under load. Anywhere from about 25%+ throttle input the engine will cut out intermittently and lose power for roughly a half second at a time. It feels like the boost signal is being lost or the cam/crank sensor is missing counts, but I tried new sensors in all of those to no avail. I have returned the tuning to stock and unplugged the Edge display. I have logged data with the edge and all I see dropping briefly is boost and RPM. RPM may drop a couple hundered and boost drops a max of 8-10 psi from about 40. It then quickly recovers. No codes are setting. Has anyone experienced something like this caused by a turbo or injectors? It doesn't seem likely but I'm grasping for straws here. :bang
 
Rail pressure is stable. I logged it when it was cutting out and there was barely a blip in the pressure.
 
I know its a long shot but I worked on a truck that did something similar to yours an we couldn't figure it out so he kept driving alternator took a dump a little after replaced it an the problem disappeared with it.

Is the edge the only programming on the truck if so i'd unhook it an see if that changes anything.

Did you try a new map sensor?
 
It's easy enough to unhook the alternator and take it for a spin. I might try that. The Edge has been unhooked yes. I had an EFILive csp5 tune in it, but put it back to stock while diagnosing the issue. Ya i tried a used map sensor I had, no difference.
 
I think I may have figured it out. Turns out the truck has an aftermarket remote start setup on it. One wire is tapped into a wire on the ECM, probably for an RPM signal. I unhooked the wire and the problem seems to have gone away. I need a few more drives to be sure because it was intermittent, but it was acting up all day until I unplugged it. I effing hate aftermarket alarms and remote starts. More problem than they are worth.:doh:
