My 6 speed has started to make some grinding/grumbling noise in 5th, all other gears seem ok, shifts decent. Its not a car trans! Possibly a bearing on the mainshaft because of 5th being direct not sure any help would be appreciated.

It has probably wiped a tooth or two off of 5th. I did that last fall with 6th, it was not pretty. All other gears sounded OK but 6th was just horrid!!! Might be best to tear into it now before any metal floating around in there causes more damage.

5th on a 5600 is direct 1:1. Kind of like 4th gear on a 5 speed. The teeth are all in mesh and everything is still spinning but power is transmitted straight through from the input to the main shaft.

I would think a bearing as well. Maybe when the power is transmitted through the countershaft it puts enough of a side load on the bearings to keep them quiet.

But that is just a guess on my part.
