Stupid question, do most guys just prep and paint the intercooler tubes, or is there some other magic?

That's what I did a while back. I laid down some heavy primer first, which filled in the imperfections in the tubes, then sprayed the base coat & clear coat. they look beautiful, but can be chipped or scratched just like the outside paint job of your truck.
