PCM needed for 97' with manual trans

WHy do you need one for a manual? An auto will work fine.
 
When I looked them up the auto PCM's have a different part number, so I figured they wouldn't work for some reason. Seems to me that any PCM from a dodge with a cummins would work, but all of the years use different part numbers. I don't have any experience with PCM's and I just want to make sure that whatever I buy will work.
 
If your putting a 5 speed in an auto or manual should work.
