Reflashing bully dog

I picked up a Bully dog power pup downloader at work that was left in the mechanic shop for a while now and decided to try it on my truck. I ran into some problems. Number one I have an 06 5.9 and the box says 03-04.5 Dodge5.9L, number 2 the programmer was not returned back to stock. I tried locating the truck but no luck. Anyway I can reflash the power pup and program it to my truck?
