Under 20% Throttle Messing Up

Im having problems with my 01, when I drive, under 20 % throttle, it like acts funny as in cutting out. I have replaced the injection pump last year and my TPS sensor a couple months ago. My truck wouldnt communicate with a snap on scanner and one of the codes when do the key think and it was about no Bmessage received from ECM. He are the 3 codes that popped up with the key thing.

I know 1693 isnt really anything and 1694 is the one about the Bus message. I got a computer out of a newer 01 from Justin and after 2 weeks, I finally hooked it up to another scanner and it worked. The codes that popped up with the scanner are:

216 INJ Pump Timing Failure
602 ECM Fueling Failure
217 Reduced Engine Performance Due to Engine Overheat
230 Transfer Pump Circuit

I know what 230 is about because I have my fuel pump hooked to the ignition when I had two of them hooked up. I have never over heated my truck but I dont know what the other two could involve. I know 216 usually comes up with 3 more codes but I forgot what those were. Anyone here has any advice about my problem? Its been doin this for maybe a month but its crazy that it does it under 20% throttle, runs fine other then that and sometimes it runs just fine. Could the code 230 mess anything up?
 
well after talking to Justin today, he said those other 3 codes are pry from when the computer was in the other truck
 
well I think my brother found out the problem with my truck, he thinks its the TC going back from locking up and unlocking up, theres a wire on the negative side of the second battery that runs to the firewall that seemed to be loose, my brother messed with it and truck did better for awhile so we got some electrical grease and maybe that will help, anyone know what that wire goes to?
 
it looks like black with a pink stripe, it tucks in between the airbox and battery
 
You still have the black wire with brown tracer coming off of the alternator?
