water in fuel light

Truck has been sitting a lot lately and I finally got the chance to drive it. I noticed that the truck felt a bit differently, it smokes less and seems to have lost some of the crispness when the boost hits. It wasn't long after that when the "water in fuel" light came on. I got some fuel additive that was supposed to treat the water and poured it in last night per their instructions. Tonight I'll drain the fuel filter. Is there anything else that I should do? The tank is 3/4 full so I'd hate to dump the fuel. Should I run the tank through and then fill up or fill up now? Should I change the filter or is the filter unaffected by the water?
 
Well, I drained the filter. Didn't get much water at all. A couple of table spoons full at the most. After the initial dribble of water, nothing else is coming out. I would have thought I'd see some fuel come out. Is this correct?
