2012 6.7 odd acting

2012 2500, 4x4, auto trans. DPF delete and "supposedly h&s delete tune" but no proof. Truck has 165,xxx on it, daily driver, cattle hauler, skid steer and fire wood too, but it's never really been worked hard. Truck all of a sudden the CEL come on, truck wouldn't shift into 6th. Attributed that to it being 0 degrees and trans. It being warm. Once it warned up the CEL went away and shifting was fine. Fast forward 2 weeks, CEL back on, trans shifts firm and like I figure it should but when I get on tHe throttle to pass a car, gain on speed, whatever. It Boggs down, doesn't downshift, rpm gets up to around 2 k. Will lose speed and Rpms slowly drop. I proceeded to change fuel filters, had a fleetguard filter for the engine, and I can't find a filter for the frame rail for the life of me, it's the "severe duty" water separator. A assume it's a dealer only item. So trucks sitting in my shop, after I change fuel filter, if problem is still there....what's my next step ?
 
Update, nowhere can get the filter I need, no dealers, no online vendors.
