Transmission conversion

I have 2 trucks same year I'm swapping around. One truck was originally a manual transmission truck and the other was originally an automatic truck. I've swapped the ecm from the auto truck to the manual truck with the harness but the main bulk head connecter is short quite a few pins. Do I need to swap dash harnesses as well? Or would i be better off just going stand alone controller and being done? Wanted to make the manual truck close to factory but if I have to swap dash harnesses I'll forget that idea. Any help would be appreciated thanks!
