VIN and motor plate not matching

Have a friend who got to digging around in his truck today and noticed that the VIN shows a C indicating the 325 as well as also showing that the truck is a manual. The motor plate however shows the 305 motor and has a 48re behind it. It's an 04 model truck obviously but he mentioned that the transmission tunnel hasn't been patched taking away from the possibility that the engine and transmission had been swapped.

Y'all have any ideas on this other than a previous owner swapping the VIN?

Stolen? Has he gotten the vin from the ecm? We had a neighbor just recently buy a vehicle and plates had been swapped, turns out it was stolen
 
I had a bad oil pump in my truck when I bought it, NEW.
Dealer changed motor at 1,800 miles. Does this mean my
numbers wont match ? Truck is in winter storage now I
will check them in the spring.
 
Vin is stamped on the frame and the stickers in the door have a vin. There is a higher possibility that the engine has been changed than it is stolen. I have heard of guys putting cabs with good titles on wrecked trucks as well.
 
we've swapped tons of salvage CR engines over the years after meltdowns, rod exits, etc. and never swapped/retained the data plate from the original engine.
