01' rpm issue. Big mess

Here it is. I had a totaled 01' with a good chassis, and runs well. Accuired another 01 with a good body just had an engine knock. Only difference between the two is the totaled one is 6 speed and the knocking one is automatic and only 2wd. So I swapped the bodies and cobbled everything together as best as I could. Anyhow I tried to start it and got a VTS code for the theft system. So I used the 2wd's PCM because I cannot find the original key fob to disarm the VTS. The truck started right up and idles fine. I can drive it up to 1800rpm and it's peak at wide open throttle is 2000 rpm. No codes present. I've transferred the tps and checked everything I know to but am still stuck. Any thoughts would be appreciated.
 
I'm going to guess that the PCM from the automatic isn't playing well with the manual transmission. I would suggest getting a replacement key fob and having it recoded or whatever and using the PCM from the manual transmission truck.
 
dont the or some of the auto 01's have that torque manigment?
 
The Auto ECM needs a tail shaft rotation sensor input. If you dont give it that it want rev past 1900rpm.
 
This truck does have torque management but I dent think that was an issue. The odd thing is that the 2wd body that's now on the 4wd, musk have it's own rke module because the fob for it still works. Even before replacing pcm's. It's got me confused because I always thought cycling the key in the door would disarm te system but this particular truck doesn't have the button inside the door handle.

If the tailshaft sensor is the issue can I do anything to get around it?
Do I just need the PCM numb to duplicate a fob or do I need to find it's rke module?
 
I reinstalled the original PCM and had another fob made according to PCM part number. I wasn't able to program it with the DRB because the rke module isn't correlating with the PCM. I'll get the rke for it tomorrow out of the old truck and install. Then just hope for the best.
