I'm rebuilding an 06 CR w a balanced the rotating assembly. I've heard that the 6.7 balancer is better. Should I pick one up instead of using the stock 5.9?

Bowersock did on his build. Needed additional clearance to clear something. Fan mount? I can't remember.

I used a 6.7 balancer on my p-pumped 6.7. Had to turn a bit off the back face to clear the cover.

Yes I say do it. It's much better than the factory 5.9 balancer. Depending on how late your engine was built you may already have the 6.7 fan pulley and the longer bolts.

installed 6.7 damper on my 5.9 today - Competition Diesel.Com - Bringing The BEST Together

This is the 5.9 style hub. If yours looks like this then you will need the hub and most likely the bolts.

Here is the 6.7 style that came on some late build 5.9's

If yours looks like this then you're good and I'm willing to bet you have the correct length bolts. I know it's hard to tell in the pics but the 6.7 damper is chamfered on the face. The 5.9 is squared off.

If you don't have the right pulley and bolts I have them NIB. My 07 5.9 came from the factory with the 6.7 hub and bolts so I ended up not using them.
