His is far from stock... doubling the flow paths is all he really did, so pressure drop would be very tiny compared to the previous ebay setup. Hence his reason for switching to this style cooler.
I have also seen boost drop when the cooler is more efficient, denser air equals less boost after intercooler and more power.
Also, according to corky bell, with a restrictive intercooler , boost is turned up to achieve desired boost level, resulting in higher drive pressures, which in turn (due to cam lobe overlap) is a restriction in the engine that is not necessarily mechanical (flow path restrictions) causing boost to rise even more and power to drop.
